Cygwinの全パッケージを入れたバージョンをリリースってのはいかがでしょう？

basic -> devel -> all

apt-cygは便利なんですが、パッケージによってはインストーラーがWindows側に操作を加えてしまうようなものもありますので。
（例えば、Xwinはapt-cygで入れても、Windows側のスタートメニューに登録されてしまいます）
